Variants of the Consecutive Ones property: Algorithms, Complexity and Applications in Genomics
نویسنده
چکیده
The Consecutive Ones property (C1P) is a well studied structural property concerning binary matrices, with important applications in genome assembly. While the original decision problem of detecting C1P matrices is solvable in polynomial time, decision and optimization problems on generalizations of the property are usually intractable. These generalizations are extremely important concepts used as models in genomics, and the limits of tractability of both decision and optimization problems concerning them is a pivotal question. The following document examines generalizations of the C1P and tractability results for the same. These include fixed-parameter tractability, optimization problems on these variants, and some proposed new approaches to the original C1P problem, which we hope may lead to interesting results. It also discusses the application of the algorithms developed to genomic data sets.

Hypergraph Covering Problems Motivated by Genome Assembly Questions
The Consecutive-Ones Property (C1P) is a classical concept in discrete mathematics that has been used in several genomics applications, from physical mapping of contemporary genomes to the assembly of ancient genomes. A common issue in genome assembly concerns repeats, genomic sequences that appear in several locations of a genome. Handling repeats leads to a variant of the C1P, the C1P with mu...
متن کاملRed-blue covering problems and the consecutive ones property
Set Cover problems are of core importance in many applications. In recent research, the “red-blue variants” where blue elements all need to be covered whereas red elements add further constraints on the optimality of a covering have received considerable interest. Application scenarios range from data mining to interference reduction in cellular networks. As a rule, these problem variants are c...
متن کاملApproximation and fixed-parameter algorithms for consecutive ones submatrix problems
We develop an algorithmically useful refinement of a forbidden submatrix characterization of 0/1-matrices fulfilling the Consecutive Ones Property (C1P). This characterization finds applications in new polynomial-time approximation algorithms and fixed-parameter tractability results for the NP-hard problem to delete a minimum number of rows or columns from a 0/1-matrix such that the remaining s...

متن کاملVariants of the Consecutive-Ones Property Motivated by the Reconstruction of Ancestral Species
The polynomial-time decidable Consecutive-Ones Property (C1P) of binary matrices, formally introduced in 1965 by Fulkerson and Gross [52], has since found applications in many areas. In this thesis, we propose and study several variants of this property that are motivated by the reconstruction of ancestral species. We first propose the Gapped C1P, or the (k,δ )-Consecutive-Ones Property ((k,δ )...
